So at the moment on my bike I only have about an inch of stand over, I don’t do much downhill being in Wisconsin, mainly trail riding and single track pump tracks and such. If I put 29’s on will the bike be too tall?

Assuming you are currently using 27.5×2.4 tires, if you put on 29×2.4 tires front and rear, you will raise your standover by 0.75in(19mm). Many bikes come with a “flip chip” adjustment which are in the raised position for 27.5 and the low position for 29. Putting the flip chip in the low position will lower the standover some.
